Could be Viral Hemorrhagic Septicemia (VHS). I live near Erie, PA and a few smaller lakes have tons fish with this disease. I've seen carp covered with sores. Every so often, there are a lot of fish that wash up dead on Erie Peninsula beaches. I don't know about tens of thousands though. I remember as a kid going to the beaches and they were everywhere dead. It's quite alarming.
