Speaking more generally and not about winds per se, the problem with the argument isn't that science can't prove something but rather, the opposing view has receding credibility.

Saying "God did it" is a filler expression for things we can't explain yet. As we learn more about how the universe works, things that have previously been credited to God have been explained by science. Supporters of science stand by the term "theory" because they're not insecure about a belief in something that has yet to be concluded as fact.
