If Petraeus was really planning a coup then a little thing like an extra-marital affair would not have stopped him. He is resigning for some other reason and is using the affair as his cover.

As a side note, it is interesting to me to see how many of my highly-educated friends on my social networks are eating the story up as if it is true. "Even a great man like Petraeus could fall victim to temptation while working a 80-100 work week." Duh. Even the highly educated are Sheeple.
