He was basically Neo version 1. if you remember, Neo was currently the sixth "The One"...it can be reasonably assumed that the machines originally allowed the first "One" to be born with those powers so that the whole scenario would play out and solve the random equation that was plaguing the overall programming of the matrix.

He was the 1st of "The One"s.

Neo wasn't the first, or only, One. Just another, programmed for a single purpose - the overwriting of Smith and restorer of balance to the machine.

Yes, that's right, programmed. Neo is a program that thinks he's human. The reason he's able to access the real world is for the same reason Agent Smith could - he was downloaded into that body.

But at the same time, he's not just a program - there's something more to him, something that goes beyond mere programming. He's not human, but something even more than that.

And that something is not only what wiped out Smith, but also gave the people the ability to choose. That could choose to do something, even when it went against programming and nature to do so. That could feel and truly understand - something no mere program could do.

Now, despite what I said earlier, Neo was that One that was only mentioned once. He was the original One brought back in another reiteration, as the other Ones were only copies - pure programming, nothing more. Neo was more than machine, more than human, and the Matrix could not duplicate that perfect makeup no matter how many times it tried. So it simply brought back the original One and erased his memory.

If you watch both The Matrix Trilogy and the Animatrix closely, you should arrive at the same answer I did.

Neo wasn't the one. It was actually Agent Smith the entire time. You guys should really pay for attention to your movies.

Not entirely true. They were both the one. One half of a whole. Ying/Yang. After Smith tries to absorb him, all that happens is that Neo who is hooked up to the matrix mainframe, absorbs Smith's part of the code, making up the missing whole code that the Matrix needed to restart itself.

Agent Smith was a good guy.

He even explains how the computers had to make that world since people rejected the original one.

And what do we have now in reality...people willingly living their lives to be replaced by robots.
