In all fairness, I think they are saying that most of the kids in the school will have their desks back. I'm sure the desks from the two rooms with "supposed" shooting were not meant to be included in our imaginations. Schools have extra desks, so they could be imagined to mix in a few new ones and redistribute, so that the school would have almost all the same desks.
