The reaction is basically as you've stated. The ionized protons, helium nuclei, etc. strip electrons from the comet's gases and as they drop to the lower energy state they emit x-rays and UV. It is seen all the time in spectroscopy.

The mentioned heavy ions by the poster are a nonsense: carbon atom without 5 or 6 electrons?, monoatomic oxygen with no electrons (so an oxygen nucleus) ? The principal free radical species produced in the coma (by photolysis and/or photoionization of gaseous precursors, chemical reactions among coma gases, and destruction of refractory organics on grains) are O(1D), CN, C2, C3, OH, NH, and NH2.
