So lets suppose that as has also been stated, all reactors are now fitted with automatic self shutdown mechanisms, and so the atmosphere will not be more deadly than a month of chemical fallout from exploding factories and fires.
So then what could FEMA or any other organization or military do, to try to prepare for this?

Keep in mind that in 12 monkeys and in a lot of these movies, like THX 1138 people are forced to live underground. No one could survive above ground because of contamination.
