Not this world's biggest conspiracy person but this sounds like disinfo to me...

A submarine, patrolling around in the Persian Gulf (it surfaces or in shallow Persian Gulf water perhaps?) and its periscope hits a fishing boat, that doesn't even notice it (and they make sure to state that the boat never knew this occurred)...

So with nobody making a claim for damage (the unaware fishing boat) the navy, goes out of its way to issue the story about ramming a fishing vessel rather than quietly going back and fixing the boat and quietly dropping the matter?????

That makes no sense. The navy would have no reason for issuing the story. The navy does not like to reveal stories of incompetence unless it absolutely has to. Why would they preemptively place this story?

Something more going on here the story and the motive just sound odd...
