Put each one of the books in a particular order and keep each one as subject oriented as possible. (one subject at a time) All the while leading up to a final book that deals with the tie in of all things in the series. |

This will help you develop transitions from chapter to chapter. It will also show where you are weak in your some thoughts and where you need to fill in the blanks. I've got a sci-fi that resonates very strongly with what you are talking about, aether. Maybe I'll continue that story. I've got a good handle on the overall direction of the book as well.
