I still believe people are going to be evil whether they have faith in a God or not. Most people these days just say they belong to a religion just to fit in. Very few people actually study their own religion. They just make a weekly appearance to look good for the neighbors.

Actually I see no problem with this for several reasons.

God told them to slay all the Midianites, ergo he must have had a very good reason to do so, and indeed he did, they rebelled against God and attacked the Israelites, so God said to kill them.

God could have killed them himself but as we all know he often tests the faithful by ordering them to do things like this, and to this end they failed to kill everyone, they did not kill all the women particularly "the very ones who followed Balaam’s advice and caused the people of Israel to rebel against the LORD at Mount Peor".
