Sometimes God is doing a work that we do not understand. If we pray "against" it because we believe that's what God wants, it can do more harm than good. That, and God does not entertain prayers that are not in accordance with His perfect will, as you seem to know. 'And this is the confidence that we have in him, that, if we ask any thing according to his will, he heareth us' 1 John 5:14 The key words being 'according to his will.'
