It didn't change. You're just confusing the actual transmission for the popularized movie version. The real Jim Lovell said "Houston we've had a problem."

This shifted into the well known phrase "Houston we have a problem" which is what they used in the fictionalized movie.

It's a bit like "Luke, I am your father." Though it wasn't said that way in the movie, it makes more sense out of the context of the movie. Likewise, Houston we have a problem is a catchy phrase, even though it isn't historically accurate.
