The S300, S400 & S500 are designed to work together along side other systems such as BUR, TOR, Pansir as a layered air defence system, S500 primary role is to target hypersonic, High altitude, Stealth targets including Ballistic missiles, although capable of hitting aircraft there would be other systems like you've stated that could be utilised to do so, you wouldn't have an S500 system sat on its own without any other defences present... Also fun note the S500 also has a missile with a nuclear warhead to target ICBMs and decoys so they can be sure they kill the missiles headed their way.
