What does it mean when I hear a dull "clunk" every time I lift my foot off the gas pedal to shift?
It's weird.

The front and rear suspension are tight. Bearings are OK. The brake calipers are fixed properly. CV joints are OK.

I am suspecting worn-out engine support (original from 2004).

C0uld be a worn out mount transmission mount or engine mounts, they are made with rubber inserts. Or loose torque converter bolts if auto trans

Manual shift. I suspect it's the rubber in the engine/transmission mounts. On a cursory inspection they don't look that bad (they're not torn or shredded), but they are 17 years old and have probably lost all their "softness".

Check the boots for any tears, also the u joint should cause a dull clunk as torque is removed.

When I am having issues sometimes I mount a gopro in key spots with a magnetic light do a test drive recreate the issue and review footage.

Sounds like you have a worn dogbone mount bush, otherwise known as a Pendulum Mount, it is found underneath the car between the two front wheels.
