You don't have to be religious to believe in God and have a good moral compass.

Obama has incredible knowledge of all the different religions, so he can actively mediate between those who need it and those who don't. Muslims need support to kill the stereotypes about them, so he comes off as picking sides sometimes; when he's really just trying to cut down on the amount of hate towards them.
