No, it's not "ironic". But don't worry, most people don't even understand what irony is, it just makes them sound smarter than they are. As for your question, simple, when someone writes no pun intended, it simply means they did not intend the pun... it was accidental. Unless they happen to just be throwing around random cliches and sayings or do not understand what a pun actually is.

By saying no pun intended, they want you to make sure you got the pun, as did they and found it amusing. It's nothing to do with superiority, more just them wanting you to see it how they saw it.
