This makes me think that it was smoke and ash. They saw peeks of sunlight in the afternoon.

We have had very smoky skies in Colorado and California. I'm thinking even though it may not have been recorded, a possible volcano blew off a huge plume of smoke to the west. Remember not far west of New England at that time, there weren't a lot of people (at least European, that would have made notes of the event) so no one around to record anything.

Why volcano? To me, nothing else makes sense. Just a huge smoke plume. They would have mentioned ash. It wasn't from space, because of the color of the clouds and haze. those last two things still make me think of fire or volcano. A fire is possible, I mean it took weeks before ash started falling here in Colorado from all the fires. Depending on the jet stream and Highs and Lows, it could have filtered the smoke straight at Boston, with more dispersion for the rest of the coast.

Should have read further on, it was likely from a forest fire again from the above links:
It would take several decades—and several more smoke-induced “dark days”—before the forest fire theory won wide acceptance. It was finally confirmed in 2007, after researchers from the University of Missouri discovered signs of a massive, centuries-old wildfire in the Algonquin Highlands of southern Ontario. “Fire scars” in the rings of the affected trees allowed the team to date the blaze to the spring of 1780.
